Root Cause: Using SQL Server authentications is easier to setup and maintain, so that is why it is recommended.

Resolution

There is no technical reason for this recommendation.

The reason is just that it requires less work and is much easier to setup.  There is at least one downside for using Windows Authentication which is that domain accounts most likely are limited on password duration.  For example, after 90 days the Automation Engine will not work because the password has expired.  One way around that limitation would be to have the domain administrator set the account to never expire.
