The Service Manager appears to be unable to stop the processes in a timely or correct manner when a system shutdown or restart is triggered.
This issue is caused by the Java processes (JWP/JCP) that do not stop gracefully and block the SMgr from stopping c-based processes (WP/CP).

IMPORTANT: It is important that the Java option -Xrs is removed from the smd-file. If this option is present for historical reasons, the SMgr attempts to remove it but this can fail if for instance there is a space in the path.
