• You install NSX as Security Only.
• Some portgroups are not in the effective members of groups even though they are in group definition.
• Newly created portgroups are in the effective members

Cause

Due to a rare timing issue, NSX Manager might delete portgroups when it fails to connect to vCenter.

Resolution

The issue is fixed in NSX 4.2.

To fix the inconsistency, please contact support.

To workaround the issue, create new portgroups with the same VLAN and connect the VMs.
New portgroups are recognized.
