Does the agreement status "delayed" have to be set manually or is an automatical process behind it? If so, how does the process work?

The Delayed status in the Agreements was added in 16.0.1.
There are NO built-in rules or logic for this lookup. Therefore it acts like any other lookup. The user must select the value they want.
However, you could potentially use Blueprint Business Rules to customize the experience of this field.
