Best practice for starting .net workflow engine

Our process currently takes input from an AgileDesigner workflow and kicks off a datapool/generator. This generator utilizes a post-publish process to run a batch file which initiates our .net Workflow Engine. In order for there to be a "post-publish" action, it must publish something and we have it writing to an obsolete and arbitrary table.
We would like to remove this publish action from our process as it creates another potential failure point. Is there a way to call a batch file or .net executable from AgileDesigner or a project/generator in GTDM without calling it a pre or post-publish action?
