Suddenly the Virtual Network Assurance Gateway does not model newly added Spines, Leafs and APICs from ACI Engine into Spectrum and CA Performance Management.
The VNA Gateway has the Spines, Leafs and APICs in its inventory, but does not send them to Spectrum and CA Performance Management.
If try to delete the ACI Engine from VNA and put the config in again, then also the existing Spines and Leafs gets missing from Spectrum and CA PM.

Deleting the Engine from VNA will clean all its associated entities from the database.
Create a new user domain in VNA, configure the ACI Engine to the newly created domain and add the ACI config to the new domain.
This should resolve the problem and get back all Spines, Leafs and APICs in Spectrum and CA PM.
