Is there a way to archive the dynamic CPF command/Journal File without shutting down Top Secret?

Resolution

A TSS MODIFY SYSOUT(CLASS,DEST) will spin off the Top Secret diagnostic log (DDNAME=$$LOG$$), so you can archive it without the need to recycle/shutdown the Top Secret address space.
