Question:
How I know what are the config files been called during installation? How I know what config file to run if I have to reconfigure a specific Solution rather than trying to run "aexconfig.exe /configureall"?

Answer:
There is the chance of other approaces to answer this question but I will share two options that worked previously in a similar situation.

Option 1:

If you look at the SIM install logs you should see entries like this:

Module: AeXSVC.exe
Source: Altiris.NS.Installation.ProductConfigurationWorker.ConfigureProductInternal
Description: Configuring product C:\Program Files\Altiris\Notification Server\Config\CoreSolution.config.

Module: AeXSVC.exe
Source: Altiris.NS.Installation.ProductConfigurationWorker.ConfigureProductInternal
Description: Configuring product C:\Program Files\Altiris\Resource\ResourceMgmt.config.

The messages above are usually entries indicating what config files are called during the installation process. Usually the SIM Install logs will display the order on which the config files were run.
Those logs can be found in the same place as the regular NS logs but the folder has the name like “Install 2012-06-20 08-07-17” under "C:\ProgramData\Symantec\SMP\Logs"

Option 2:

Now, another approach is using ORCA (http://www.technipages.com/download-orca-msi-editor.html) and referring to the MSI itself. ORCA should tell you what config file calls when it runs the install process.

For example, the main one for the SMP itself is altiris_ns_7_1_sp2_x64.msi. When ORCA opens, under Properties>ProductConfigFile, you should see that it calls CoreSolution.config. Now, if it is an update install (like from SP1 to SP2), the config file called is NS_Update.config under ProductConfigUpdateFile.

So, in this case you can run the following command line indicating the specific config file that you want:

AeXConfig.exe /configure C:\Program Files\Altiris\Notification Server\Config\CoreSolution.config

You can use ORCA to look for what config files other Solutions uses initially.

Sidenote: If you want to know what is the sequence of MSIs during install, create a Support Package with SIM and look for the file called LatestInstallPackages.xml. In that you should see what MSIs were called during the latest installation/upgrade. For example, for the Platform itself without any Solutions (in 7.1 SP2), this is the MSI installation order:
