If an .msi works correctly as a stand-alone installation but fails when pushed through SMS or Group Policy, most likely the .MSI is setup correctly, but the distrubtion software isn't working correctly with the .MSI.
Altiris Support Services, can take a look at the log file to see if there is anything that may stand out as an error in your .MSI but if nothing is revealed through the log, you may need to contact Microsoft for further assistance.
