In Dashboard or on Demand report when I choose "Apply Business Hours" it and run it, the results work as expected and filter out non-business Hours. However, when I schedule the same Dashboard or On-Demand to run on a certain day or time, the result does not filter out the non-business hours

Using the control at the top of the report/dashboard page will only apply to the interactive report you are running.
You would need to configure the views in the dashboards/reports themselves to use business hours to apply to the scheduled reports.
