The Primary Lookup checkbox allows for lookup of the primary object. The Secondary Lookup checkbox allows for lookup of an object that is a sub object to the primary object.

The Secondary Lookup objects are foreign key objects linked to the Primary Lookup objects.

A checked checkbox indicates that the field is selected for lookup.
A grayed out checkbox indicates that the field is not a searchable field.
